You can do hunts whenever you freely roam the map... they don't go away if you don't do them. However, it is best that you do them as soon as you can because they reward you with items that are high quality when you receive the hunt and those items will become less valuable to you as the game...
I just finished with the Mt Bur thing as well, I got the Sword of Kings and then killed the judge. The 3 characters I use are all level 44 and I'm working on the extra's right now... hunts, Espers, etc.
If your having trouble with regular storyline bosses, just level up for a while. Fill out the Augments on your License Board as well. The mandatory bosses that you have to fight throughout the game are pretty easy if you just level up a bit.
It's a good idea to do alot of extra leveling up...
