Story:
After several failures and defeats, the terrorist group known as Cipher was permanently disbanded and cast out from the Orre region. However, several of Cipher's leading scientists managed to escape the police and Pokemon Rangers. These individuals came together and began plans to use science to once again attempt to take over the world.
They created a pharmaceutical company called Pokature Pharmaceutics, which created high quality Pokemon medicines that surpassed current potions and remedies. The money they gained from this venture would be used to fund a forbidden research: infusing humans with Pokemon traits and brainwashing techniques.
After ten years of building up their millions and a strong worldwide reputation, they hired underground criminals, remnants of fallen groups like Team Rocket, Team Galactic and the like in order to kidnap trainers and orphans in order to experiment on them.
The fruits of their labor were the Pokemorphs. By splicing Pokemon DNA into the bodies of the test subjects, these unfortunate victims have become a cross of human and Pokemon. They gained the powers and abilities of the Pokemon they were spliced with, yet still retained their humanity.
However, before they could undergo the brainwashing process, the Pokemorphs figured a way of escaping and fled into Johto. In order to cover up the truth and have the problem eliminated, the pharmaceutical company launched a worldwide broadcast of en 'epidemic' that had infected several people, turning them into Pokemon hybrids. They were to be considered dangerous and advised to shoot on sight in order to prevent the 'disease' from being spread. In order to further the pandemonium, they began randomly releasing gases into houses and in the woods to infect others.
While some citizens followed the advice and killed some of the Pokemorphs, the Johto police grew rather suspicious, especially when one officer allowed one of the Pokemorphs to talk. Following this, the Johto Police rounded up all the Pokemorphs they could and sent them to Shafter's Island Penitentiary, where they would wait while the investigations into Pokature Pharmaceuticals were underway.
But these criminals were cunning. They sent out more broadcasts, showing Johto being overrun, and claiming that the president was siding with the Pokemorphs. Threats of war from Kanto began arising should Johto not eliminate those they have in captivity and those affected by the Pokemoph virus.

Season 1 of this saga is a Riddick-style breakout from Shafter's Island Penitentiary, an isolated island prison off the southern coast of Johto. The prison is run by guards from various regions. Those who represented Johto have been ousted, and the guards have been treating the Pokemorphs like trash, waiting for orders from the United Regions Organization to lay slaughter to their prisoners.
