Oak only allows people into Mt.Silver who can handle themselves with the strong pokemon there. Oak does NOT know that Red is there. He never MENTIONED Red. Even the guy before Mt.Silver says that it's too dangerous to let you go to Mt.Silver. Why would he stop you if they knew only one trainer...
That's in the STORY. As if they're really going to put his lifeless body there in the game. In the game, no one knows where he is, the only person that we know of who has encountered Red during the time is Gold/Ethan. After Gold/Ethan defeated him, he disappeared. No word of him since then.

No matter what version of the gen 1 games you play, (Red, Green, Blue, Yellow) you are playing as Red. No matter WHAT you name him.

Again, with my Fly theory. The timing is too short and he wouldn't be able to possibly get away quick enough by time Gold/Ethan recovers, as the screen only goes black for a split second.
There are three possibilities in my perspective.
The first possibility is a nod to the fact that every time the player gets defeated, they black/white out and end up at the pokemon center.
The second is that Red ended up flying away, but the timing is too short for him to actually get away...
