It starts out as a simple war, then grows into something of Biblical Proportions. Going into the Seedy underbellies of Corporations and Kingdoms.
Final Fantasy Tactics
Like PreZ posted, it is an extremely intricate story and bravely explores the dark side of religion, government and greed. The game pulls no punches even til the bitter end. A daring feat of digital storytelling.
My runner up would be FF VI. It has such an awesome cast of characters and they almost all have a great back story to help flesh out their personalities. Also, the plot twist half way through the game was shocking and unexpected. Evil damn near triumphs in that game and the results are all-too real.
Oh, and it has the best ending for any video game ever. Period.
