The routes divides into two twice during the actual game so I will say 4 routes. I'm not sure if this is what you meant by routes but that is my answer.

In the instruction booklet you get inside the case, what was their Cloud named in the pictures?

Close but that is not the actual time of the arrival. The actual time is in the 12 hours. You have the hour right but the minute numbers are wrong. Please try again.

Are you counting the top of the plate with Shinra HQ?
I can't remember if that had it's own Sector designation or not.
Was it Sector 0 or something?
